A granular view of the traits controlling soil bacterial community reconstruction following a prescribed burn

Prescribed burns and wildfires both cause transient reduction of soil microbiome diversity, which has wide-ranging functions in soil and plant health. However, a genetic basis for understanding the mechanisms behind post-fire microbiome recovery is not well-established. Here, we conducted prescribed burns in multiple plots with paired unburned controls, at two prairie locations, sampling each over 5 months. We assembled >300 bacterial genomes that were conserved in both time and space, then identified genomes that were either enriched or depleted post-fire compared to timepoint controls. On a metagenome level, burned and unburned samples were functionally equivalent, but on a species level we determined that post- fire survival is more nuanced than possession of previously hypothesized pyrophilous traits. Our study therefore advances the understanding of how both function and taxonomy contribute to success during the reconstruction of a complex soil microbiome.

Organism-wide secretome mapping uncovers pathways of tissue crosstalk in exercise

There has been growing interest in identifying blood-borne factors that mediate tissue crosstalk and function as molecular effectors of physical activity. Although past studies have focused on an individual molecule or cell type, the organism-wide secretome response to physical activity has not been evaluated. Here, we use a cell type-specific proteomic approach to generate a 21-cell type, 10-tissue map of exercise-regulated secretomes in mice. Our dataset identifies >200 exercise-regulated cell type-secreted protein pairs, the majority of which have not been previously reported. Pdgfra-cre-labeled secretomes were the most responsive to exercise training. Elevated lactate levels can directly regulate protein secretion. Lastly, we establish an anti-obesity and anti-diabetic role for a proteoform of an intracellular carboxylesterase whose secretion from the liver is induced by exercise training. Together, our data uncover the dynamic remodeling of cell and tissue crosstalk by physical activity.

High-throughput creation and functional profiling of eukaryotic DNA sequence variant libraries using CRISPR/Cas9

Construction of genetic variant libraries with phenotypic measurement is central to advancing todays functional genomics, and remains a grand challenge. Here, we introduce a Cas9-based approach for generating pools of mutants with defined genetic alterations (deletions, substitutions and insertions), along with methods for tracking their fitness en masse. We demonstrate the utility of our approach in performing focused analysis of hundreds of mutants of a single protein and in investigating the biological function of an entire family of poorly characterized genetic elements. Our platform allows fundamental biology questions to be investigated in a quick, easy and affordable manner.
