U-Chrom: a unified framework for single-cell and spatial 3D genome data
Abstract
Single-cell Hi-C, spatial Hi-C and chromatin tracing measure the same genomes in incompatible formats. ChromData, one data model, indexes all three by cell and genomic bin; an open-source toolkit, linked browser and 22-dataset atlas build on it. Applied to ten mouse brain datasets of all three assays, the same calls rank cell types alike by short- over long-range proximity, and contact-based reconstructions largely place cell-type differences where imaging does.
