SARS-CoV-2 Quasispecies provides insight into its genetic dynamics during infection

Abstract

A novel coronavirus disease (COVID-19) caused by SARS-CoV-2 has been pandemic worldwide. The genetic dynamics of quasispecies afford RNA viruses a great fitness on cell tropism and host range. However, no quasispecies data of SARS-CoV-2 have been reported yet. To explore quasispecies haplotypes and its transmission characteristics, we carried out single-molecule real-time (SMRT) sequencing of the full-length of SARS-CoV-2 spike gene within 14 RNA samples from 2 infection clusters, covering first-to third-generation infected-patients. We observed a special quasispecies structure of SARS-CoV-2 (modeled as One-King): one dominant haplotype (mean abundance ~70.15%) followed by numerous minor haplotypes (mean abundance < 0.10%). We not only discovered a novel dominant haplotype of F1040 but also realized that minor quasispecies were also worthy of attention. Notably, some minor haplotypes (like F1040 and currently pandemic one G614) could potentially reveal adaptive and converse into the dominant one. However, minor haplotypes exhibited a high transmission bottleneck (~6% could be stably transmitted), and the new adaptive/dominant haplotypes were likely originated from genetic variations within a host rather than transmission. The evolutionary rate was estimated as 2.68-3.86 x 10-3 per site per year, which was larger than the estimation at consensus genome level. The One-King model and conversion event expanded our understanding of the genetic dynamics of SARS-CoV-2, and explained the incomprehensible phenomenon at the consensus genome level, such as limited cumulative mutations and low evolutionary rate. Moreover, our findings suggested the epidemic strains may be multi-host origin and future traceability would face huge difficulties.

NAE1-Dependent Protein Neddylation Preserves Endothelial Identity and Vascular Integrity

Background: Endothelial dysfunction is a central driver of cardiovascular and inflammatory diseases, yet the post-translational mechanisms that preserve endothelial homeostasis remain incompletely understood. Protein neddylation, the covalent conjugation of a ubiquitin-like modifier, regulates diverse cellular processes, yet its physiological role in the vascular endothelium remains unknown. This study investigated whether protein neddylation is required to preserve endothelial identity and vascular homeostasis. Methods: We generated tamoxifen-inducible endothelial-specific Nae1 knockout mice to inhibit neddylation and combined bulk RNA sequencing, single-cell and single-nucleus transcriptomics, quantitative proteomics, biochemical analyses, and gain- and loss-of-function approaches to define the role of endothelial neddylation in vascular homeostasis and inflammatory injury. Results: Endothelial-specific Nae1 deletion caused rapid mortality associated with vascular leakage, platelet accumulation, inflammation, and multi-organ injury. Multi-omics analyses demonstrated profound loss of endothelial identity, characterized by suppression of core endothelial programs and activation of inflammatory, procoagulant, and pyroptotic pathways. Single-cell analyses revealed progressive endothelial dysfunction culminating in depletion of the endothelial population and remodeling of the vascular niche. Mechanistically, endothelial neddylation deficiency activated gasdermin D (GSDMD)- and gasdermin E (GSDME)-dependent pyroptosis, whereas dual inhibition of GSDMD and GSDME markedly attenuated inflammatory transcriptomic remodeling, vascular injury, hepatocyte death, immune cell infiltration, and platelet accumulation. Translational analyses demonstrated reduced endothelial neddylation in experimental endotoxemia and decreased expression of neddylation pathway components in human atherosclerosis and COVID-19 datasets. Conversely, restoration of endothelial neddylation partially reversed inflammatory endothelial transcriptomic reprogramming in vivo. Conclusions: NAE1-dependent protein neddylation is an essential regulator of endothelial identity and vascular integrity. Loss of endothelial neddylation promotes gasdermin-dependent pyroptosis and thrombo-inflammatory vascular injury, whereas restoration of the neddylation pathway mitigates inflammatory endothelial dysfunction. These findings identify endothelial neddylation as a fundamental mechanism maintaining vascular homeostasis and a potential therapeutic target for cardiovascular and inflammatory diseases.

Potential of fungicides, botanicals and biocontrol agents to induce physio-biochemical tolerance on Curcuma longa impaired by Colletotrichum gloeosporioides

Necrotic leaf spot of Curcuma longa (turmeric) limits the chief physio-biochemical activity for maintaining the plant health and productivity. In the present study, polyhouse and open field trials were conducted to estimate the pathogenicity of C. gloeosporioides on turmeric and to evaluate the foliar efficiency of propiconazole @ RD and copper oxychloride, extracts of A. indica, A. sativum and O. sanctum @ 40%, and culture filtrates of T. viride, T. harzianum and T. virens @ 4x106 cfu/ml in inducing physio-biochemical tolerance of pathogen inoculated and non-inoculated plants. In both the trials, these three agents yielded the highest efficiency to enhance the physio-biochemical traits. The induced physio-biochemical tolerance in treated turmeric plants showed variation in the elevation of plant health and immunity in response to pathogen aggressiveness or disease severity. However, phytophenol content was quite higher in infected plants than non-infected plants due to initiation of defense reaction in response of pathogenic elicitors. Thus, the present study demonstrated the novelty of physio-biochemical tolerance induction on turmeric plants by using fungicides, biocontrol agents and phytoextracts. Systematic beach monitoring as a health assessment tool: cetacean morbillivirus under non-epizootic circumstances in stranded dolphins

Cetacean morbillivirus (CeMV) was identified as the etiologic agent of several epizootic episodes worldwide. Most of these studies are based on unusual mortality events or identification of new viral strains. We investigated the occurrence of CeMV under non-epizootic circumstances at a world heritage in Southern Brazil by a combination of pathologic, immunohistochemical and molecular assays. From 325 stranded cetaceans, 40 were included. Guiana dolphin (Sotalia guianensis) was the species most frequent. Interstitial pneumonia and non-suppurative encephalitis were the main pathologic findings associated to CeMV infection. Intracytoplasmic immunolabeling anti-CeMV was observed mainly in lungs and lymph nodes. All samples were negative in RT-PCR assay. Diagnosis of CeMV is challenging in areas where epizootic episodes have not been recorded and due to postmortem changes. We observed a CeMV prevalence of 27.5%. The results described here increase the knowledge about CeMV under non-epizootic conditions in Brazil. Article Summary LineWe observed a prevalence of 27.5% of CeMV in a World Heritage site of Paranas coast. The results indicate an increase in the prevalence of CeMV at this region and, possibly, a degradation of marine ecosystem. Marine mammals are sentinels of marine environment and the ocean health is inextricably linked to human health on a global scale.
