OmniCell: Unified Foundation Modeling of Single-Cell and Spatial Transcriptomics for Cellular and Molecular Insights

A cells transcriptional programme is not fully defined by gene expression alone, but by the tissue context in which that programme is enacted. Single-cell RNA sequencing resolves molecular identity after dissociation, whereas spatial transcriptomics preserves tissue architecture but remains constrained by assay-specific sparsity and gene coverage. Here we present OmniCell, a tissue-contextual transcriptomic foundation model pretrained on 67 million dissociated and spatially resolved profiles. By integrating gene identity, expression magnitude and tissue context, OmniCell links transcriptional programmes to the cellular neighbourhoods and anatomical contexts in which they operate. OmniCell organised transcriptomes across molecular, cellular and tissue scales. It recovered cell-type-specific programmes and tissue-aligned gene modules, preserved robust cell-state structure across batches, species and rare populations, and improved the reconstruction of spatial cell identity, anatomical domains and cell-type composition. In human liver cancer Stereo-seq data, OmniCell resolved a tumour-margin transition zone characterised by immune infiltration, acute-phase inflammation, coagulation/complement activity and metallothionein-linked metal-ion detoxification. Contextual gene-embedding similarity analysis showed that gene relationships differed across tumour core, transition-zone and paratumour/adjacent non-malignant niches, indicating that OmniCell captures tissue-dependent gene function rather than expression similarity alone. In mouse brain development and macaque cortex, spatial virtual perturbations mapped regulatory genes onto stage- and region-specific anatomical programmes. Together, these results establish tissue context as a primary axis of transcriptomic representation and provide a framework for studying how cellular programmes acquire context-dependent biological meaning in intact tissues.

Integrating Network Pharmacology And Experimental Verification To Explore The Mechanism Of Qionggui Power Against Atherosclerosis

Qionggui Power (QP), a classic prescription in Traditional Chinese Medicine (TCM), has shown potential in the treatment of atherosclerosis during the past decades. However, the mechanism that mediates these cardiovascular benefits remains to be fully elucidated. Here, we investigated the effects and mechanisms of QP against atherosclerosis with network pharmacology approaches and in vitro model. The active ingredients and related targets of QP were collected from public databases. The hub targets and signaling pathways of QP against AS were defined by extensive application of bioinformatics approaches, including the protein-protein interaction (PPI) network, Gene Ontology (GO), and Kyoto Encyclopedia of Genes and Genomes (KEGG). The predicted major targets were validated in LPS-stimulated murine macrophages RAW264.7. The anti-inflammatory properties of QP were also evaluated in this model. In silico investigation of QP resulted in the identification of 18 active ingredients and 49 chemical targets intersecting with AS-related genes. And KEGG pathway analysis revealed a high enrichment in the Lipid and Atherosclerosis pathway of these chemical targets. Biochemical analysis showed marked effects of QP on the expression of predicted chemical targets (PPARr, CAT, PTGS2) and LPS-induced inflammatory genes (IL1, IL6, and TNF). And these inhibitory effects were linked to the suppression of the NF-{kappa}B signaling pathway, which was activated by the LPS stimulus. Our findings revealed the therapeutic potential of QP in the prevention and treatment of atherosclerosis. Graphical Abstract O_FIG_DISPLAY_L [Figure 1] M_FIG_DISPLAY C_FIG_DISPLAY

miR-100-5p downregulates mTOR to suppress the proliferation, migration and invasion of prostate cancer cells

BackgroundPrevious studies have shown that miR-100-5p expression is abnormal in prostate cancer. However, the role and regulatory mechanism of miR-100-5p requires further investigation. Thus, the aim of this study was to observe the effects of miR-100-5p on the proliferation, migration and invasion of prostate cancer (PCa) cells and to explore the potential related regulatory mechanism. MethodsDifferential miRNA expression analysis was performed using next-generation sequencing (NGS) in the PCa cell line LNCaP and the normal prostatic epithelial cell line RWPE-1. The expression levels of miR-100-5pwere detected using real-time fluorescence quantitative PCR (qRT-PCR). LNCaP cells were transfected with NC-mimics or miR-100-5p mimics by using liposome transfection. Moreover, the CCK-8 proliferation assay, cell scratch assay and Transwell assay were used to detect the effects of miR-100-5p on cell proliferation, migration and invasion. In addition, the potential target gene of miR-100-5p was predicted, and the influence of miR-100-5p on the expression of mTOR mRNA by qRT-PCR and the expression of mTOR protein was detected by western blot and immunohistochemical staining. ResultsDifferential expression analysis of high-throughput sequencing data showed low expression of miR-100-5p in the PCa cell line LNCaP. It was further confirmed by qRT-PCR that the expression of miR-100-5p in LNCaP cells was significantly lower than that in RWPE-1 cells (P<0.01). miR-100-5p expression in LNCaP cells was markedly upregulated after transfection with miR-100-5p mimics (P<0.01), while cell proliferation, migration and invasion capacities were clearly reduced (P<0.01), and mTOR mRNA and protein expression was also substantially lowered (P<0.01). Finally, we further confirmed by immunohistochemical staining that miR-100-5p regulated the expression of mTOR. ConclusionmiR-100-5p is expressed at low levels in LNCaP cells, and it can suppress LNCaP cell proliferation, migration and invasion, the mechanism of which is related to downregulating the expression of mTOR.

HiFi-SIM: reconstructing high-fidelity structured illumination microscope images

Structured illumination microscopy (SIM) has been a widely-used super-resolution (SR) fluorescence microscopy technique, but artifacts often appear in reconstructed SR images which reduce its fidelity and might cause misinterpretation of biological structures. We present HiFi-SIM, a high-fidelity SIM reconstruction algorithm, by engineering the effective point spread function (PSF) into an ideal form. HiFi-SIM can effectively reduce commonly-seen artifacts without loss of fine structures and improve the axial sectioning. Since results of HiFi-SIM are not sensitive to used PSF and reconstruction parameters, it lowers the requirements for dedicated PSF calibration and complicated parameter adjustment, thus promoting SIM as a daily imaging tool.

The diagnostic value of RASSF1A promoter methylation in prostate cancer: A systematic review and meta-analysis

BackgroundRASSF1A promoter methylation is consistent with clinicopathological data and has good accuracy in distinguishing tumors. However, the diagnostic parameters vary among previous studies. A systematic review was conducted to explore the diagnostic value of RASSF1A promoter methylation in prostate cancer. MethodsA comprehensive search of the literature in the PubMed, Medline, Cochrane Library, Embase and ISI Web of Science databases up to May 21, 2020 was performed. STATA software version 12.0 and Meta-disc version 1.4 were used to analyze the data. ResultsThe pooled sensitivity was 0.64 (95% CI 0.61-0.66), the pooled specificity was 0.80 (95% CI 0.77-0.83), the PLR was 3.82 (95% CI 1.96-7.44), and the NLR was 0.29 (95% CI 0.16-0.52). Furthermore, the pooled DOR of RASSF1A promoter methylation for prostate cancer was 13.08 (95% CI: 6.56-26.08). The area under the summary ROC curve was 0.87 (95% CI: 0.84-0.90). The results of the meta-regression suggested that heterogeneity was mainly derived from publication year. Fagans nomogram showed that the predictive accuracy was increased significantly by detecting RASSF1A promoter methylation for diagnosing prostate cancer. ConclusionThis meta-analysis suggests that detection of the RASSF1A promoter methylation status can be used for the diagnosis of PCa. In the future, further analyses and studies of larger sample sizes in large centers are needed to confirm our conclusion.

Changes in the expression of interleukin-10 in myocardial infarction and its relationship with macrophage activation and cell apoptosis

Currently, the role of IL-10 as an anti-inflammatory factor in the occurrence and development of heart disease is still unclear. This study aimed to observe the dynamic changes in the expression of IL-10 in serum and myocardial tissues, as well as to investigate the relationship of IL-10 expression with macrophage activation and cardiomyocyte apoptosis during the occurrence of myocardial infarction. Mice models with myocardial infarction were prepared by ligating anterior descending branch of the coronary artery. The animals were classified into sham operation group (the control group), as well as groups of myocardial infarction based on days 1, 7, 14 and 28. On days 7 and 14, the cells with positive IL-10 expression were largely distributed in the infarct areas, while cells with positive IL-10 expression were decreased on day 28. Serum IL-10 was significantly positively correlated with IL-10 protein expression in myocardial tissues. Moreover, Bcl-2 and Bax protein expression in myocardial tissues, as well as the ratio of Bcl-2/Bax proteins were gradually elevated with prolonged time of infarction. There were positive correlations between IL-10 and Arginase expressions, and between the expressions of Bcl-2 and Bax proteins. After the occurrence of myocardial infarction, the expression of IL-10 was firstly increased and then decreased in serum and myocardial tissues, and this might affect macrophage activation, phenotypic transformation and the occurrence of cardiomyocyte apoptosis.
