R2DT: a comprehensive platform for visualising RNA secondary structure

RNA secondary (2D) structure visualisation is an essential tool for understanding RNA function. R2DT is a software package designed to visualise RNA 2D structures in consistent, recognisable, and reproducible layouts. The latest release, R2DT 2.0, introduces multiple significant features, including the ability to display position-specific information, such as single nucleotide polymorphisms (SNPs) or SHAPE reactivities. It also offers a new template-free mode allowing visualisation of RNAs without pre-existing templates, alongside a constrained folding mode and support for animated visualisations. Users can interactively modify R2DT diagrams, either manually or using natural language prompts, to generate new templates or create publication-quality images. Additionally, R2DT features faster performance, an expanded template library, and a growing collection of compatible tools and utilities. Already integrated into multiple biological databases, R2DT has evolved into a comprehensive platform for RNA 2D visualisation, accessible at https://r2dt.bio.

Effects of diversifying the planting period of maize on herbivorous and their natural enemies

Knowledge of the specific insect densities during crop development is necessary to perform appropriate measures for the control of insect pests and to minimize yield losses. In a previous study, both spatial and temporal approaches were adopted to analyse the influence of landscape structure and field variables on herbivore and predatory insects on maize. Both types of variables influenced insect abundance, but the highest effect was found with maize phenology. Given that the field planting date could modulate the influence produced by the structure of the landscape on herbivores and predatory insects, analyses of population dynamics must be performed at both the local and landscape levels. The anterior prompted us to study these aspects in the two common planting periods (early and late) in northern Spain. The present study tests the hypothesis that the period of maize planting could have a higher effect than phenology or interannual variation on the abundance of natural enemies and herbivores on maize. Our results showed that only the abundances of other herbivore thrips and Syrphidae were significantly different between the two planting periods. Moreover, we found significant effects of planting period when we performed yearly analysis in 2015 for Coccinellidae and Chrysopidae and in 2016 and 2017 for Aeolothrips sp. Most of the taxa had abundance peaks in earlier growth stages, which are related to pollination (before or during), while only Stethorus punctillum and Syrphidae increased later in the season. Furthermore, Frankliniella occidentalis, aphids, Syrphidae and Coccinellidae registered higher abundances in fields sown in the late planting period than in the rest of the insect species. The results of the present study highlight the effects of sowing dates on insect dynamics in maize. HighlightsO_LIHerbivorous and natural enemy abundance peaks in earlier growth stages. R2DT: computational framework for template-based RNA secondary structure visualisation across non-coding RNA types

Non-coding RNAs (ncRNA) are essential for all life, and the functions of many ncRNAs depend on their secondary (2D) and tertiary (3D) structure. Despite proliferation of 2D visualisation software, there is a lack of methods for automatically generating 2D representations in consistent, reproducible, and recognisable layouts, making them difficult to construct, compare and analyse. Here we present R2DT, a comprehensive method for visualising a wide range of RNA structures in standardised layouts. R2DT is based on a library of 3,632 templates representing the majority of known structured RNAs, from small RNAs to the large subunit ribosomal RNA. R2DT has been applied to ncRNA sequences from the RNAcentral database and produced >13 million diagrams, creating the worlds largest RNA 2D structure dataset. The software is freely available at https://github.com/rnacentral/R2DT and a web server is found at https://rnacentral.org/r2dt.

Human Missense Variation is Constrained by Domain Structure and Highlights Functional and Pathogenic Residues

Human genome sequencing has generated population variant datasets containing millions of variants from hundreds of thousands of individuals1-3. The datasets show the genomic distribution of genetic variation to be influenced on genic and sub-genic scales by gene essentiality,1,4,5 protein domain architecture6 and the presence of genomic features such as splice donor/acceptor sites.2 However, the variant data are still too sparse to provide a comparative picture of genetic variation between individual protein residues in the proteome.1,6 Here, we overcome this sparsity for [~]25,000 human protein domains in 1,291 domain families by aggregating variants over equivalent positions (columns) in multiple sequence alignments of sequence-similar (paralagous) domains7,8. We then compare the resulting variation profiles from the human population to residue conservation across all species9 and find that the same tertiary structural and functional pressures that affect amino acid conservation during domain evolution constrain missense variant distributions. Thus, depletion of missense variants at a position implies that it is structurally or functionally important. We find such positions are enriched in known disease-associated variants (OR = 2.83, p {approx} 0) while positions that are both missense depleted and evolutionary conserved are further enriched in disease-associated variants (OR = 1.85, p = 3.3x10-17) compared to those that are only evolutionary conserved (OR = 1.29, p = 4.5x10-19). Unexpectedly, a subset of evolutionary Unconserved positions are Missense Depleted in human (UMD positions) and these are also enriched in pathogenic variants (OR = 1.74, p = 0.02). UMD positions are further differentiated from other unconserved residues in that they are enriched in ligand, DNA and protein binding interactions (OR = 1.59, p = 0.003), which suggests this stratification can identify functionally important positions. A different class of positions that are Conserved and Missense Enriched (CME) show an enrichment of ClinVar risk factor variants (OR = 2.27, p = 0.004). We illustrate these principles with the G-Protein Coupled Receptor (GPCR) family, Nuclear Receptor Ligand Binding Domain family and In Between Ring-Finger (IBR) domains and list a total of 343 UMD positions in 211 domain families. This study will have broad applications to: (a) providing focus for functional studies of specific proteins by mutagenesis; (b) refining pathogenicity prediction models; (c) highlighting which residue interactions to target when refining the specificity of small-molecule drugs.
