OMIDIENT: Multiomics Integration for Cancer by Dirichlet Auto-Encoder Networks

To achieve a more comprehensive understanding of cancer, novel computational methods are required for the integrative analysis of data from different molecular layers, such as genomics, transcriptomics, and epigenomics. Here, we present a novel multi-omics integrative method that performs unsupervised representation learning, referred to as OMIDIENT: multiOMics Integration for cancer by DIrichlet auto-ENcoder neTworks. OMIDIENT provides a natural framework for modeling sparse and compositional latent representations by employing a deep generative model, where the latent space is distributed as the product of Dirichlet distributions. Applied to five different cancers, we demonstrate that OMIDIENT outperforms the top state-of-the-art unsupervised multi-omics integrative analysis approaches in clustering, classification, and reconstruction of missing data using mRNA expression data, DNA methylation data, and microRNA expression data. Furthermore, we provide interpretability analyses for OMIDIENT that not only support its improved performance, but also offer valuable insights into the underlying structure captured by the learned representations.

Spatial artefact detection improves reproducibility of drug screening experiments

Reliable and reproducible drug screening experiments are essential for drug discovery and personalized medicine. Here, we demonstrate how systematic experimental errors negatively impact reproducibility, and that conventional quality control (QC) methods based on plate controls fail to detect these errors. To address this limitation, we developed a control-independent QC approach using normalized residual fit error (NRFE) to identify systematic errors in drug screening experiments. Comprehensive analysis of >100,000 duplicate measurements from the PRISM pharmacogenomic study revealed that the NRFE-flagged experiments show three-fold lower reproducibility between technical replicates. By integrating NRFE with existing QC methods to analyze 41,762 matched drug-cell line pairs between two datasets from the Genomics of Drug Sensitivity in Cancer project, we improved the cross-dataset correlation from 0.66 to 0.76. Available as an R package at https://github.com/IanevskiAleksandr/plateQC, plateQC provides a robust toolset for enhancing drug screening data reliability and consistency for basic research and translational applications.

The potential role of miR-21-3p in coronavirus-host interplay

ABSTRACTHost miRNAs are known as important regulators of virus replication and pathogenesis. They can interact with various viruses by several possible mechanisms including direct binding the viral RNA. Identification of human miRNAs involved in coronavirus-host interplay is becoming important due to the ongoing COVID-19 pandemic. In this work we performed computational prediction of high-confidence direct interactions between miRNAs and seven human coronavirus RNAs. In order to uncover the entire miRNA-virus interplay we further analyzed lungs miRNome of SARS-CoV infected mice using publicly available miRNA sequencing data. We found that miRNA miR-21-3p has the largest probability of binding the human coronavirus RNAs and being dramatically up-regulated in mouse lungs during infection induced by SARS-CoV. Further bioinformatic analysis of binding sites revealed high conservativity of miR-21-3p binding regions within RNAs of human coronaviruses and their strains.Competing Interest StatementThe authors have declared no competing interest.View Full Text
