Reclassification of probiotic Lactobacillus acidophilus NCIMB 30184 as Lactobacillus helveticus and Lactobacillus casei NCIMB 30185 as Lacticaseibacillus paracasei

The strains NCIMB 30184 and NCIMB 30185, originally designated as Lactobacillus acidophilus and Lactobacillus casei respectively, have been studied in published pre-clinical and clinical studies. Their nucleotide sequences of the 16S rRNA were compared with public databases and were preliminarily found to have the highest similarity with Lactobacillus helveticus and Lacticaseibacillus paracasei species respectively. Subsequently, total 16S and 23S rRNA genes were compared with their most similar taxa, and the preliminary identification as Lactobacillus helveticus and Lacticaseibacillus paracasei were confirmed.

Assessing the utility of marine filter feeders for environmental DNA (eDNA) biodiversity monitoring

Aquatic environmental DNA (eDNA) surveys are transforming how we monitor marine ecosystems. The time-consuming pre-processing step of active filtration, however, remains a bottleneck. Hence, new approaches omitting active filtration are in great demand. One exciting prospect is to use the filtering power of invertebrates to collect eDNA. While proof-of-concept has been achieved, comparative studies between aquatic and filter feeder eDNA signals are lacking. Here, we investigated the differences among four eDNA sources (water; bivalves; sponges; and ethanol in which filter-feeding organisms were stored) along a vertical transect in Doubtful Sound, New Zealand using three metabarcoding primers (fish (16S); MiFish-E/U). While concurrent SCUBA diver observations validated eDNA results, laboratory trials corroborated in-field bivalve eDNA detection results. Combined, eDNA sources detected 59 vertebrates, while divers observed eight fish species. There were no significant differences in alpha and beta diversity between water and sponge eDNA and both sources were highly correlated. Vertebrate eDNA was detected in ethanol, although only a reduced number of species were detected. Bivalves failed to reliably detect eDNA in both field and mesocosm experiments. While additional research into filter feeder eDNA accumulation efficiency is essential, our results provide strong evidence for the potential of incorporating sponges into eDNA surveys.

Muscle-specific Cavin4 interacts with Bin1 to promote T-tubule formation and stability in developing skeletal muscle

The cavin proteins are essential for caveola biogenesis and function. Here, we identify a role for the muscle-specific component, Cavin4, in skeletal muscle T-tubule development by analyzing two vertebrate systems: mouse and zebrafish. In both models Cavin4 localized to T-tubules and loss of Cavin4 resulted in aberrant T-tubule maturation. In zebrafish, which possess duplicated cavin4 paralogs, Cavin4b was shown to directly interact with the T-tubule-associated BAR domain protein, Bin1. Loss of both Cavin4a and Cavin4b caused aberrant accumulation of interconnected caveolae within the T-tubules, a fragmented T-tubule network enriched in Caveolin-3, and an impaired Ca2+ response upon mechanical stimulation. We propose a role for Cavin4 in remodeling the T-tubule membrane early in development by recycling caveolar components from the T-tubule to the sarcolemma. This generates a stable T-tubule domain lacking caveolae that is essential for T-tubule function.

Efficient mixed model approach for large-scale genome-wide association studies of ordinal categorical phenotypes

In genome-wide association studies (GWAS), ordinal categorical phenotypes are widely used to measure human behaviors, satisfaction, and preferences. However, due to the lack of analysis tools, methods designed for binary and quantitative traits have often been used inappropriately to analyze categorical phenotypes, which produces inflated type I error rates or is less powerful. To accurately model the dependence of an ordinal categorical phenotype on covariates, we propose an efficient mixed model association test, Proportional Odds Logistic Mixed Model (POLMM). POLMM is demonstrated to be computationally efficient to analyze large datasets with hundreds of thousands of genetic related samples, can control type I error rates at a stringent significance level regardless of the phenotypic distribution, and is more powerful than other alternative methods. We applied POLMM to 258 ordinal categorical phenotypes on array-genotypes and imputed samples from 408,961 individuals in UK Biobank. In total, we identified 5,885 genome-wide significant variants, of which 424 variants (7.2%) are rare variants with MAF < 0.01.

Forecasting the global extent of invasion of the cereal pest Spodoptera frugiperda, the fall armyworm

Fall armyworm, Spodoptera frugiperda, is a crop pest native to the Americas, which has invaded and spread throughout sub-Saharan Africa within two years. Recent estimates of 20-50% maize yield loss in Africa suggest severe damage to livelihoods. Fall armyworm is still infilling its potential range in Africa, and could spread to other continents. In order to understand fall armyworms year-round, global, potential distribution, we used evidence of the effects of temperature and precipitation on fall armyworm life-history, combined with data on native and African distributions to construct Species Distribution Models (SDMs). Fall armyworm has only invaded areas that have a climate similar to the native distribution, validating the use of climatic SDMs. The strongest climatic limits on fall armyworms year-round distribution are the coldest annual temperature and the amount of rain in the wet season. Much of sub-Saharan Africa can host year-round fall armyworm populations, but the likelihoods of colonising North Africa and seasonal migrations into Europe are hard to predict. South and Southeast Asia and Australia have climate that would permit fall armyworm to invade. Current trade and transportation routes reveal Australia, China, India, Indonesia, Malaysia, Philippines, and Thailand face high threat of fall armyworm invasions originating from Africa.
